Moving around in LA (Los Angeles)

Hello everyone!
I am travelling to San Diego (plane) and I then want to get to LA.
What is the best way to do this (train/shuttle? can u give me the website, plz?
Also, I will be visiting Doheny eye institute and going to LAX the next day.
Which mid range hotels would you reccomend (I am a PhD student, so money is an issue =)
