Applying for prolonged stay in the Czech Republic (Prague)

Can someone please write me if you know about what do I need to do to prolong my stay in the Czech Republic after my 90 days are up?

I'm in the application process for Zivnostensky List and I have to be present here in Prague for this process (checked already) but based on how slow things are with this process I'm worried that my 90 days of visa free stay in the Czech Republic will expire and then what?

I know that it is posible to apply for prolonged stay until I receive Zivnostensky List but I don't know how and where.
